Looking for open source or commercial product to
convert AVI, MPG, MPEG, WMV, MOV, ASF, MP4 into SWF
or FLV, this product (linux platform prefer) must provide java API for
integration. Any suggestion would be appreciated

Try ffmpeg on linux, it supports FLV encoding. Not sure about Java integration, though. I think I saw some Java wrappers for ffmpeg on sourceforge. I guess the easiest way would be to write yourself a small Java class which invokes ffmpeg..
Take a look at http://flowplayer.sourceforge.net/encoding.html
I'm pretty sure ffmpeg doesn't support On2 VP6 video encoding. If you need that, you should consider http://www.on2.com/developer/flix-engine-sdk/

you can use Flash Video MX to do that, I have used it for about one year, it always works well, try it
